maint: use modern autoconf idioms

Autoconf 2.59 says that AC_OUTPUT with arguments is obsolete,
and we are already using the replacement for some, but not all,
of our output files.

* configure.ac (AC_OUTPUT): Rewrite to use AC_CONFIG_FILES.
